Star Trek Voyager: Elite Force is awesome (It's an FPS game)
If voyager doesn't quite suit your fancy then there is Elite Force 2, which takes place on the Enterprise E.
Bridge Commander is awesome, especially with the Kobayashi Maru mod!
And Starfleet Command II and III are decent.
Startrek Armada I and II are also good if you're more into RTS games.

The only ST games I played that I thought were awesome was Elite Force one and Two.
